The original purpose of the ley lines may be buried in the past but there are plenty of clues to their use.
Ley lines are focuses of natural earth energy (telluric energy). The earth, like everything else does have natural forms of energy which can be detected by various means. Ley lines are frequently found in areas with many geologic faults and geothermal activity.
Places where these energies collect have long been associated with psychic phenomenon, holy sites, healing, and UFOs. These places can be located using the old techniques of "dowsing" so even early man had a simple system available for detecting them.
Some scientists have tried to say that they are the remains of ancient trade routes but the topography does not support that. There are too many easier routes which could have been used.
Ley lines are also marked with standing stones, temples and churches. The question is whether these structures were built to focus these energies OR whether they were built at sites that were already focuses to take advantage of those energies. Did prayer and other forms of worship cause these energies to collect OR did man feel that incorporating the earth's energies into their worship made it possible for their prayers to be more effective and allow healing and other miracles to occur.
Paranormal research indicates that ley lines may contain "imprints of the past" which explains the hauntings and other phenomena that occur at these sites. Sort of a natural "recorder" that plays back bits and pieces uder certain circumstances.
Why are UFOs associated with ley lines? Some theorize that the source of their energy is NOT located on earth and these are directional signposts for UFOs. Others feel that UFOs may be coming to these locations to "recharge" their energy. Others theorize that these energy focuses are visible from space and the UFOs are simply visiting natural phenomena the same way we go to the Grand Canyon or Mount Everest.
The question now is not what were they used for in the past, but what can we do with them now and in the future.
