Tom Brady is clearly the superior QB

Through the first 96 games of their careers (where Brady is now), Tom Brady has a better rating, better YPA, and threw a pick every 39.28 att to Manning's pick every 30.75 att. Manning has a slight edge in completion percentage and threw a TD every 20.26 att, while it took Brady 20.84 att to reach a TD.

Manning may have thrown more because he had to, but Manning didn't manage to be significantly better than Brady despite his superior receiving staff:

obviously you would want Manning fantasy-wise, but the averages seem to show Brady is the superior QB statistically

Next, you have to take their play in the clutch into consideration. Tom Brady has a 12-2 postseason record, w/ a 20/9 TD/INT and a rating of 86.3, Peyton Manning has a 7-6 record w/ an 18/15 TD/INT and a rating of 83.1.

Those #'s seem conclusive enough to me.
