Venom would be the more likely winner in this fight. First of all, Venom has the ability to block Spider-Man's "spidey sense," which means that Spider-Man wouldn't even see the attack coming, nor would he be ready for the attack.
Secondly, Venom's power comes from the symbiote being attached to him, and the only way to remove the symbiote is to use sound waves. Unless Spider-Man just happened to be carrying something capable of emitting massive sound waves, he would be fighting Venom at his full capacity. As mentioned above, Spider-Man is already missing one of his abilities, so he would not be at full capacity.
Finally, although Spider-Man has a history of beating Venom in the comic books, this has almost always been with outside help. In a straight one-on-one fight, with no outside interference of any kind, Venom would win, using his superior speed, strength, and agility. Additionally, with Venom being a villain, he doesn't have silly things like morality getting in his way. He will do whatever it takes to win, including killing Spider-Man, if that is what it takes to win.
