This has been a long debate. Batman is an exceptional human. Superman can move at the speed of light and can move planets if he wanted to. And there lies the difference, if he wanted to. The reason that Superman would lose to Batman is because he has to want the victory as badly as Batman does. Every time Superman goes into action he goes without any contingency plans. He hopes for the best and believes that his power will be enough. Most of the time it is. Batman on the other hand, does his homework. He studies every enemy and even his friends and devises plans to take them down without hesitation. Superman never unleashes his full power because he fears his own power. Batman knows how desperate he is and attacks full force from the beginning. He also has a back up plan for his back up plan.
Batman also has money. He can create certain situations that Superman just cannot. Batman is a borderline super villain in the way he thinks. In that way he mirrors Lex Luthor who has been known to hand Superman defeat many times over the years. The difference between Lex and Batman is that Batman doesn't gloat. He comes in for the win and settles for nothing less. Batman is the ultimate dirty fighter and a moments hesitation is all he needs to take Superman down. He knows his limitations and knows that he cannot afford to let Superman breathe.
Superman is at his core a good guy. He doesn't want to kill Batman so he will hesitate. That hesitation is all Batman will need to claim the victory. If Superman were to become bloodthirsty and ruthless, then things would be different and Batman would probably lose. The things is that wouldn't be Superman. As long as Superman is at his core a good guy, Batman will always win.
