(Note that the following, optional quest is only available if you have Yuffie on your team. If you don't and want to take part you'll have to return to the Junon area and look for her before proceeding.)

Once you have control of the Tiny Bronco you'll gain access to a new continent in the west of the world map. Head to its southern point, the only area you can access, and debark. Head north and eventually you'll be caught in a cut scene with both Yuffie and some Shinra soldiers. Beat up the soldiers and you'll discover Yuffie has vanished - and with all your materia, no less. Doubtless you'll want it back, so continue north across the rope bridges you find and you'll eventually locate Wutai. (You MAY want to leave and buy more backup materia elsewhere, especially restorative.)

When you arrive in Wutai you'll spot Yuffie, who quickly vanishes. It's time for a game of hide and seek. Buy some new weapons and armor and then head north to the larger houses in the district, and visit that of Lord Godo. Yuffie will appear as you're talking to him, reveal she's his daughter and berate him for bowing to Shinra. She'll then vanish again. Search his house for a hidden door and head back out.

Return to southern Wutai and start checking the buildings. You'll run into the Turks in the Turtle's Paradise, though they'll decide to let your presence slide since they're on vacation. Check the mountain, too, for the vagabond thief. Once you're done looking, talking to the boy outside the item shop, who will tell you about a pounding inside. Head in and check the treasure chest and Yuffie will drop down and promptly steal the materia you found.

Almost got her. Head to the house near the town's entrance and you'll find Yuffie hiding behind a screen. She'll take off again. Head for Turtle's Paradise and you'll see a jar out front moving around. Your team will surround it and force Yuffie out, trapping her. She'll give in and lead you to her hideout, resigned to giving back your materia - and explaining Wutai's shameful history with Shinra in the process. She'll then say the materia is hidden by a machine with a big switch, and tells you to hit the switch to get your stuff back.

... unfortunately this is another trick, and a giant cage will drop on Cloud's two comrades. Yuffie runs again. One last stop! Reverse the machine and head after Yuffie to northern Wutai, checking the house that had previously been blocked by a gate. Inside you'll find Yuffie, not to mention the Turk Elena - however they've been kidnapped by none other than Don Corneo, who has the usual lecherous designs planned for the two women.
