Men need to be treated like the logical beings that they are in this situation. A simple litany of excessive nagging will not get the job done in this case. But, before we even try to get your man to put the toilet seat down, we first must try and understand what he is thinking about this subject. As a man, I will try and offer a little perspective.
First, consider it from a logical standpoint. What difference does it make who puts the toilet seat down? This may seem like an obvious question to many women out there, but in fact a lot of men wonder about this. If this does seem like an obvious question to you, try explaining the reason to your man. Since a man doesn't really see the difference between a woman putting the seat down and himself putting the seat down, he may respond quite reasonably to a logical answer.
Second, a man is always moving the seat up to use the bathroom. Therefore, many men wonder why they should put the seat back down after they use the bathroom if they will only need to move the seat back up again later. Further, why should a woman not have to touch the seat to use the bathroom, but a man should? These are the simple logical questions that must be overcome in order to convince your man to put the toilet seat down.
Ultimately, since it really doesn't make much of a difference (in a man's mind) who moves the seat up or down, all you really need to convince him is a logical explanation. If you have one of your own, first test it on another man to make sure it is truly "malogical," and then explain it to him.
Otherwise, I was convinced long ago by my girlfriend at the time that it was somehow unsanitary due to the unique splashing caused by men who stand, but not caused by the sitting technique employed by women. At the time this made sense to me, because I wouldn't want to be exposed to the possibility of accidentally touching someone else's urine splash (even if it did belong to my wife). And I wouldn't expect a woman to be exposed to the possibility either. It made logical sense to me and ever since I've always returned the toilet seat to its rightful place.
