In the end Darth Vader would have been standing over Darth Maul with lightsabers at his neck much the same way Count Dukoo lost his battle to the soon to be Lord Vader. The raw power of the force that flowed from the chosen one is not something Darth Maul would have a chance against.

Consider this, Darth Maul was cut in half by Padawan Obi-Wan Kenobi, and Darth Vader defeated Master Jedi Obi-Wan Kenobi during the fourth episode. And on top of everything else, Darth Maul never even displayed any dark side powers like force lighting, even Count Dukoo had that. As much as it is easy to just look at the accomplishment of deafeting Master Quigon Gin and say that red and black sith apprentice was great you can never put him up against the chosen one who was only defeated by Obi-Wan, who spared him, and his son, Luke.

It would be difficult to say that someone defeated by a padawan could defeat Darth Vader after he had so much experience. If the fight took place right after Annikan became Vader then the pure anger of loosing Queen Amindala would have made Darth Maul no match. And even if the battle took place later, like with vader from episode four of five then Vader would have played with Darth Maul until he found a weakness and exposed it much like the way he just played with Luke in episode five, knowing that he was far superior in the ways of the force.

Age gave Jedi and Sith more power and wisdom over time so it is hard to say what Darth Maul would have done if Obi-Wan wouldn't have chopped him in two. His ability to use the dual-sided lightsaber was a true advantage over his opponents as Master Quigon found out. When Anniken decided to dual wield lightsabers he still didn't have the same mastery of two weapons that Darth Maul displayed while battling Obi-Wan and Quigon with his staff.

Darth Vader had pure power and it seemed that Darth Maul had true skill, but in the world of Star Wars it was the power that took over the galaxy. Power would have given Darth Vader the victory.
